Random versus Deterministic Descent in RNA Energy Landscape Analysis
Identifying sets of metastable conformations is a major research topic in RNA energy landscape analysis, and recently several methods have been proposed for finding local minima in landscapes spawned by RNA secondary structures. An important and time-critical component of such methods is steepest, or gradient, descent in attraction basins of local minima. We analyse the speed-up achievable by r...
متن کاملCollective diffusion and a random energy landscape
Starting from a master equation in a quantum Hamiltonian form and a coupling to a heat bath, we derive an evolution equation for a collective hopping process under the influence of a stochastic energy landscape. Different equations result for an arbitrary occupation number per lattice site or in a system under exclusion. Based on scaling arguments it will be demonstrated that both systems belon...
متن کاملMemory-efficient RNA energy landscape exploration
MOTIVATION Energy landscapes provide a valuable means for studying the folding dynamics of short RNA molecules in detail by modeling all possible structures and their transitions. Higher abstraction levels based on a macro-state decomposition of the landscape enable the study of larger systems; however, they are still restricted by huge memory requirements of exact approaches. RESULTS We pres...
متن کاملRandom Descent
We introduce a method for establishing that a reduction strategy is normalising and minimal, or dually, that it is perpetual and maximal, in the setting of abstract rewriting. While being complete, the method allows to reduce these global properties to the verification of local diagrams. We show its usefulness both by giving uniform proofs of some known results and by establishing new ones.
متن کاملDynamical control of qubit coherence: Random versus deterministic schemes
We revisit the problem of switching off unwanted phase evolution and decoherence in a single two-state quantum system in the light of recent results on random dynamical decoupling methods [L. Viola and E. Knill, Phys. Rev. Lett. 94, 060502 (2005)]. A systematic comparison with standard cyclic decoupling is effected for a variety of dynamical regimes, including the case of both semiclassical and...
